Open a finder window. Go to Applications -> Utilities -> and click on Disk Utility.
The Disk Utility window will open. Click on the drive partition which you want to repair disk permission on. Normally it is labled "Macintosh HD".
Click the Repair Disk Permission Button. This process might take awhile depending on how bad the file permissions are damaged.
